Genome is whole genetic information of an organism and the relationship between gene and phenotype can be revealed through genomic information. Plant breeding was started with selection breeding and has been developed rapidly since the 1990s, with the rediscovery of Mendel’s law and increasing interest in genes. The development of molecular markers has made it possible to reduce the breeding period through early selection. In addition, precise breeding has become possible using genomic information. Molecular breeding is a technology that utilize molecular markers and genomic information developed by trait association analysis such as quantitative trait loci (QTL) mapping and genome-wide association study (GWAS) in conventional breeding program. However, fruit trees have long juvenile phase, self-incompatibility, and highly heterozygous genome, therefore, it is difficult to establish detailed breeding system. Nevertheless, genomic studies in fruit trees have been performed steadily start with Rosaceae fruit trees. The recently released chromosomal genome assemblies of Rosaceae fruit trees have accelerated genomic study. However, there are still few practical use cases of molecular markers developed through genomic study of fruit trees in breeding programs. Thus, trait-association studies were performed using genomic information of pears (Pyrus spp.) to support molecular breeding.
