In this study, genetic diversity, genetic relationships, and population structure were investigated among colored maize lines (12 colored normal maize lines and 12 colored waxy maize lines) and non-colored maize lines (2 normal maize inbred lines and 5 waxy maize inbred lines) using 50 SSR markers. A total of 282 alleles were identified at all the loci with an average of 4.84 and a range between 2 and 11 alleles per locus. The major allele frequency varied from 0.23 to 0.90 with an average of 0.45. The genetic diversity values varied from 0.17 to 0.86 with an average of 0.67. To evaluate the population structure,STRUCTURE 2.2 program was employed to confirm genetic structure. The 31 colored and non-colored maize lines were separated with based on the membership probability threshold 0.8, and divided into groups I, II, III, IV, V, and admixed group. The cluster tree generated using the described SSR markers recognized three major groups at 27.4% genetic similarity. Group I included 10maize lines (2 normal maize lines, 2 waxy maize lines, 6 colored normal maize lines), and Group II included 20 maize lines (3 waxy maize lines, 5 colored normal maize lines, 12 colored waxy maize lines). Group III consist of only 1 colored normal maize inbred line. The present study has demonstrated the utility of SSR analysis for the study of genetic diversity, genetic relationships, and the population structure among colored and non-colored maize lines.
