Microorganisms and their activities in paddy field soil play important roles for rice production and soil fertility. Microbial communities were investigated in Japanese paddy field soils by molecular ecological techniques(eDNA analysis) for better understanding of their roles in paddy field soil. Denaturing gradient gel electrophoresis(DGGE) banding patterns from bacterial 16S rRNA genes and 16S rRNAs were almost stable throughout a year including the cultivation periods of rice under flooded conditions and of wheat under upland conditions. The effect of fertilizer treatment (long-term application of rice straw compost) on the DGGE patterns of 16S rRNA genes of bacterial communities was small. DGGE analysis of bacterial communities at different habitats in a paddy field ecosystem revealed that bacterial communities in the plow layer soil showed considerably higher index values for diversity, evenness and stability than other habitats. Phylogenetic composition of bacterial members in plow layer soil at phylum level was most diverse among the habitats and Actinobacteria, Acidobacteria, Alpha-, Beta-, Gamma- and Deltaproteobacteria, Verrucomicrobia, Chlorobi, Nitrospira, Gemmatimonadetes and Chloroflexi were found based on the sequence analysis of the clone libraries of 16S rRNA gene fragments. DGGE banding patterns from 16S rRNA genes and 16S rRNAs of methanogenic archaea, which grow only under strict anacrobic conditions, where also stable throughout a year in paddy fields under double cropping with rice and wheat. These results indicated that the microbial communities in paddy field soil were stable and high for diversity.
