Hovenia dulcis var. koreana Nakai is a long-lived woody species and a very important herbal medicine in Korea. We evaluated representative Hovenia populations in Korea with inter simple sequence repeats (ISSR) markers to estimate genetic diversity and population. The typical population of wild H. dulcis var. koreana was small, isolated, and patchily distributed, and maintained a low level of polymorphic primer genetic diversity. The total H was 0.120 across populations and 0.240 across species. A low level of genetic variation was found in populations of H. dulcis var. koreana. In particular, gene diversity of CB1 was the highest among the ten populations. An indirect estimate of the number of migrants per generation (Nm=0.499) indicated that gene flow is not extensive among Korean populations of H. dulcis var. koreana. A dendrogram showed four distinct clades; one that included KB1, KB2, CN1, and KN1, which was a sister clade with KG1 and KG2. Another clade included two populations, KW1 and KW2. A distinct clade contained CB1 and CB2. Although the sampling size was not large enough to fully analyze the ten Korean populations of H. dulcis var. koreana, the ISSR analysis will certainly enhance the taxonomy of this species.
